Don't run Wine as root. And don't give yourself write access to hard drive. What all dlls did you override?
I never run Wine as root and did not override any dlls! I checked the permissions of /dev/hda which are set to owner root: can read & write, group disk: can read & write, others: forbidden. After removing myself from the group disk, the MBR is no longer altered and grub boots normally. I still wonder the boot process could be affected by using Wine!
