The problem still occurs in todays CVS - specifically running eg. notepad and clicking on File and trying to select New fails if the window manager is configured with (KDE option) of 'Focus strictly under mouse'. All other focus options seem to work ok.
I don't think this is possible to fix with the way windows programs handle focus. Also because Wine relies on WM for proper focus handling.
