I can confirm that this is also a problem when running the linux version of
steam, though steam play (BETA - Proton 3.7)

Steps to reproduce
1. Install Skyrim Special Edition via Steam.
2. Install SKSE64.
3. Renaming the SkyrimSE.exe to Skyrim.exe
4. Renaming the skse64_loader.exe to SkyrimSE.exe
5. Add steam/steamapps/common/Skyrim Special Edition/Data/SKSE/SKSE.ini
SKSE.ini:
[Loader]
RuntimeName=Skyrim.exe
6. Launch though steam



SKSE: 2.0.8 
SkyrimSE: 1.5.50
Proton: 3.7 (Steam play beta)
