This bug is also present in the demo version of the first LEGO Star Wars, available at http://download.cnet.com/Lego-Star-Wars-demo/3000-2097_4-10372219.html (using wine 1.5.29).
I downloaded the demo. When I enter controller menu I only get black screen and unable to get focus on desktop to kill wine. Then I retry with wine-staging and i was able to change controller options I also played the game a bit.
