Run Photoshop in a WINE virtual desktop (winecfg). See if that fixes it.
Worked for me with CS (not CS2).
That does work, but only because Compiz isn't being used in the wine desktop. Technically, I think, Wine is acting the same way that Windows would at the moment - reading what's under the window and then using that to calculate the transparency.
