I'm seeing the same under FIFA 2008 (demo), FIFA 2004, and Steam/HL2/TF2.
I tested this under IceWM, XFCE and MWM.

The only WM/DE under which I don't see this problem (but resizes and moves all
the active windows once the full screen application quits) is KDE.

P.S. compiz, xcompmgr and the rest of the composite bunch are disabled.
