If you create a new clean vanilla wine prefix does it detect the joysticks? I can't reproduce the issue here with both new and old prefixes.
Ok sussed it. A clean vanilla prefix detects the joysticks. It turns out that I'd set dinput8 to native, builtin in order to get skyrim mousewarp to work.
