This should fix the virtual desktop mode, without requiring _NET_ACTIVE_WINDOW property updates.
I can confirm this last patch works on my system - EQ in virtual desktop no longer exhibit the problem. It has a few limitations (like multiple instances of the game sharing the same virtual desktop, which isn't as comfortable as native x11 windows) but it's a good start; I can live with that for a while. I'm a bit worried this is really application-specific though, I'll have a look at the code over the weekend now I should have a bit more time for this.
