That includes files on disk, which is why they are kind of a directory, but I think they are also separate in which other processes are visible at runtime. Usually that's irrelevant from a user's perspective, but here Blish and Guild Wars need to interact. On the command line you can specify which prefix to use by setting the environment variable "WINEPREFIX=/path/to/your/prefix". Although if you're not using any helpers like Lutris or Steam, and don't specify which prefix to use, I'd expect all programs to already share the default prefix.
