I think there can be a much better solution, something similar to what's already implemented in Crossover Office. Any changes in regard to associations/new installed shortcuts/etc should be made temporary in Wine and after the application or installer finished, Wine should show a window asking the user if he/she wants to commit those changes to his Unix desktop or not, e.g. Pending Desktop Integration Application MyCoolApp.exe has installed new shortcuts or/and made changes to files associations. Do you want to integrate these changes into your Linux desktop environment?
