It only starts to happen when I'm in Wine, but continues even if I quit the application that I am running via Wine. I get the same problem as the OP. I'm running a game under Wine (Jedi Knight II: Jedi Outcast, in my case). About 5-10 minutes into the game, whatever key I'm pressing down at that particular moment gets repeated forever. When I exit the game, the key is still pressed down, making it impossible to use a terminal to debug it further. It also prevents me from switching to other terminals or restarting X via Ctrl-alt-bksp. I've noticed that when I press Ctrl-Alt-F1, the character 'P' is printed out among the repeated characters, so it may be possible that the keyboard is getting remapped. Since I cannot use a terminal when this problem is occurring, I made a script I could double click that kills X.
