I've created a WINEPREFIX ex-novo for each MATLAB. Isn't that enough?
What do you mean with "set WINEPREFIX appropriately"?

What do you mean when you say that I need to cd to the executable's directory?

Do you mean something like:
Mac-2:~ USER$ cd /Users/USER/.wine-matlab_2014b/drive_c/Program\
Files/MATLAB/R2014b/bin 
Mac-2:bin USER$ wine matlab.exe
