To make sure, delete the windows folder in your super meat boy prefix and replace it with one from a clean prefix. Try again and see.
Isn't the goal to archieve optimal out-of-box behaviour? So if Steam through regular usage installs stuff then that is what should be considered when looking for bugs, isn't it? I mean in Windows I wouldn't wonder if a game stopped working if I deleted/downgraded/reverted some dlls a game installed and the game would start crashing afterwards.
