Does it make sense for the directory to exist while creating a new prefix?
It depends on the usage. It is just important to decide if Wine wants to catch such cases. For example the directories could be removed afterwards by accident. In this case it would be useful if Wine creates the missing directories and the default symlinks.
Accidental versus intentional removal is hard to determine.
