So it seems that a distro upgrade causes the mozilla connection to break. The computer was running SciFinder 2006 in Ubuntu 7.04 before, and the program worked flawlessly. I upgraded to 2007 first (but never really used it for a while) and then upgraded to Ubuntu 7.10. I guess this was when it first broke. I keep updating wine and couldn't get it to work. Now the computer is running Ubuntu 8.04 and the mozilla link still doesn't work correctly. ... And why do I think it's the distro upgrade rather than the program itself? Because I installed SciFinder Scholar 2007 and wine on another system running Fedora 8. It worked flawlessly. And then I decided to upgrade (not reinstall) to Fedora 9. It broke.
