Microsoft Flight Simulator X Installation doesn't work. I'm tested with a clean wineprefix. I'm using wine-1.3.9-1.fc14, on 64bit

indicates you're using 64-bit wine. Try with a pure 32-bit wine.
Installs fine for me in wine-1.3.9-164-g17e66e0 with PST timezone. Watch out for bug 25139 after install though.
Well if it doesn't work on 64 bit, it's still a bug. I tried changing my time zone, and it didn't help, so it's probably related to wow64 and memory addresses (notice the "Invalid address" line). I tried to force the prefix to be 32bit prefix, using WINEARCH=win32 (and a new, clean prefix)... and it also didn't work. lots of ole errors in the terminal, and an InstallShield error at the end "1608: Unable to create InstallDriver instance, Return Code: -2147221163".
