In winecfg under the Graphics tab, set "Allow the window manager to control the windows." to disabled. By doing this it allows you to change focus and retain keyboard input in the wine window. The one problem with it being set this way is that now when you minimize the wine window it puts an icon on the screen that is on top of any other normal wm window. I am using wine-1.5.19 and e16 for wm. I have confirmed that this problem is not restricted to e16 nor does it care if compositing is enabled.
