Is this still an issue in current (1.2-rc2 or newer) Wine?
Tried with the RCT2 demo -- linux/nvidia 9800/nvidia 256.xx drivers/wine-1.3.0 Works fine with emulated desktop mode enabled - can change resolution in game options no problem.
