I haven't used wine since a few versions - so I don't know when this was introduced. BTW, in future if you have questions like this write your question to wine-users ML or WINE forum. Bugzilla is really isn't a place for this. Short answer: Some time ago I wanted to recover one of my WINE prefixes (which stopped working for unknown reason with strange errors) and I ended up removing a half of registry file (first you want to find out what registry file causing the problem by moving them away one-by-one), trying what isn't working again (running winecfg in your case), and if it works - put what I removed back and trying to remove another half of registry. If it doesn't, put back just a half of what I removed. And so on... If you lucky enough and have enough patience, you will find what's wrong with your registry. But personally I don't recommend above way unless you really need to repair your broken prefix because this can take hours of manual work...
