It can be the main window, but also the "Connecting Steam account", properties, Friends, etc. Screen under Steam windows is not refreshing, but only the part that is below and to the right of top left corner of Steam window. Did you try to disable the WM composition?
Yes. It seems that it only appears with metacity with enabled composition. Tested on Portal. Need to alt-tab to wine app to get keyboard works.
