It can easily enough be removed manually via Alt+F3. The window is otherwise correct. Terraria isn't running correctly at the moment so it's rather difficult to test as well. When I go fullscreen 'Fullscreen' is set to true (as you'd expect), as is 'Always on top' (not really what you'd expect, unless the application is also requesting this) and then it just hangs. So I'm currently unable to test if the flag remains set on the window when I toggle fullscreen again. The only thing being printed to the console before and after it is: fixme:thread:NtQueryInformationThread info class 16 not supported yet I don't know if it's terraria or steam sending those messages. I have no idea. Terraria isn't running correctly at the moment so it's rather difficult to test as well.

This isn't fixed, going fullscreen sets Always On Top to true, and then going back to windowed leaves that flag set to true.
Do you remember the wine version? It's impossible others to know what wine you have tested.
