I tried setting hl2.exe to run in a virtual desktop, starting it directly works
fine however if I start Steam first then launch any of the games using hl2.exe
it starts without a virtual desktop.

That's on purpose, processes have to inherit their parent's desktop. You have
to put Steam in a desktop too.
