This makes the game very difficult to play well as I find it's causing me to do things like run off cliffs and fail to target enemies quickly. Do you happen to alt-tab away from the program when that happen? Or click outside the game's window?

I can confirm this. I use x86 Ubuntu 8.10, and this happens in Warcraft, Everquest II and Lord of the Rings online. The left-mouse button always functions correctly, but the right mouse button doesn't.
