You have to minimize it to be able to see working windows, but the main window has all the tools for switching between working windows and opening new files. Also, it is possible to lose an entire chapter, etc., because the window becomes inaccessible. I haven't been able to re-create the bug, but I have a file where chapter two works but chapter one doesn't. The window order seems to be correct (though I didn't crosscheck with real Windows). At least the main window is in the back.
