In ~/.wine/user.reg, add a key like:
[Software\\Wine\\AppDefaults\\Riven.exe\\X11 Driver] 1124061525
"Desktop"="640x480"
"Managed"="N"

You can probably do that with regedit, but I find editing the file easier.
