You are trying to run the application from the wrong directory. Be sure to CD to the directory before running the app.
To CD to a directory with a space in the name the easiest way is to use "", example:
cd "~/home/darkangel/Project64 2.0/"
Sorry still same problem sorry to give ya a hard time but did every way 1 can actually can do but wont work at all. tryed to Drag the file into the Terminal which is all ways a very easy way of doin it tryed to CD it but what ever i do it dont accept it like Wine dont even know it is even there. Ive tested the emu on my cpu and it does run slow on newer wine versions so I can guess this issue is universal. but it won't hurt anyone running a modern CPU as the effects aren't as harsh.
