I started the Quake II launcher from the GOG release, which gave a couple of
fixmes:
fixme:exec:SHELL_execute flags ignored: 0x00004000
fixme:system:SetProcessDPIAware stub!
fixme:win:FlashWindowEx 0x33f2ec - semi-stub

I set the launcher to start vanilla Quake II, and got this line:
err:seh:setup_exception_record stack overflow 1296 bytes in thread 002a eip
7bc48ee8 esp 00240e20 stack 0x240000-0x241000-0x340000

It didn't want to give a backtrace for some reason.

Host OS is Debian 7.

You didn't specify what video card and driver you are using.
If you have Nvidia binary drivers installed you need to start the game
something like this
> __GL_ExtensionStringVersion=17700 wine quake2.exe

With Mesa you need to start the game with
> MESA_EXTENSION_MAX_YEAR=2004 wine quake2.exe

The Q2 Launcher needs to be started like this:
MESA_EXTENSION_MAX_YEAR=2004 wine start Launch\ Quake\ II.lnk

Reproduced with Quake 2 from GOG.com and Mesa/Nouveau on Wine 1.9.8.
