I really don't know if it's somehow related to this problem, but this patch:
http://www.winehq.org/hypermail/wine-patches/2005/03/att-0504/01-x11drv.diff
makes me play hl2 in full screen quite fine, without any problems with
windowmodes. It might however break other apps. You might want to give it a try
