With the emulated desktop the game works fine. Note that I have updated the game to the latest version (2.3) and I've used the unofficial System Shock 2 patch, which makes it possible to run it on native Windows 2000 & XP (patch available from e.g. http://www.moddb.com/downloads/1639/system-shock-2-winxp2000-fix). SS2Tool is the recommended way to make System Shock 2 run on native Windows 2000 & XP systems (without patching the game won't work on native systems either). I get a different crash when starting the game up using just wine shock2.exe. Have you (re)moved ~/.wine directory and reinstalled the game? Also please run the official game only (no unofficial patches as you mention). If that works then this bug is closed.
