Limited research I have performed on the net says that this is because windows genuine advantage is now looking for WINE keys in the registry. My suggestion: Either make wine hide its registry keys from apps other than winecfg for eg. Or add some sort of check box in winecfg to turn this on and off. I remember seeing a message on winehq from a windows software developer. He was asking how to detect wine so he could use workarounds in his program. From what I can remember, your response was "don't", because WINE was after full compatability. So I cant see this would negativity affecting compatibility.
