Steps to reproduce the problem: 1. Select Default settings in Configure Wine/Applications tab and check Graphics/Enable virtual desktop 2. Add an application (in my case, Subtitle Workshop) to Applications tab and uncheck the same option for this application 3. I like to run everything in a virtual desktop by default to avoid problems such as unsupported monitor mode in some full-screen games or to keep my desktop easily accessible, then for the occasional windowed program I prefer not to use virtual desktop. For a while I was using the 'wine explorer /desktop=,0x0 ./program.exe' workaround, now it doesn't work anymore.
