I don't know about the ID Software case, but that ruby maker popup is just the standard ruby maker warning that you need to install a shared graphic pack relevant to the ruby maker. That pack is installed wherever and adds a regkey with a path to itself. Did Nemo file browser work before? Please try to launch games via wine's explorer instead Nemo file browser.
