This got fixed for me with commit b9f8619fd508 (2026-07-30,  winewayland: Use
the visible rect for toplevel rect.)

From my side this issue can be closed, but leaving it open for now so the other
issue added by MattM in the comments (which I cannot test for) can also be
confirmed resolved by him.
