My tests show that, under Wine, only HKEY_LOCAL_MACHINE\Software\Classes gets merged into HKEY_CLASSES_ROOT. Some applications install registry keys only under HKEY_CURRENT_USER\Software\Classes. These keys won't appear in the merged view, and will be missed by tools that look at HKEY_CLASSES_ROOT.
