The dev libs and headers are there. The libXxf86vm is from the squeeze packaage. Is there any way to get more information from configure about these complaints? It looks like a different installer: f2b0fa6dbdf6e858806e58fdf6ae6b82 AvrStudio4Setup.exe Plus I applied service pack 1. That might just be chip data though. Also, I just noticed that some of the simulators can be selected without crashing.
