Hello, I also have this problem, however, it appeared only when I upgraded to Wine 1.7. It did not occur with Wine 1.4, the version that comes by default with Ubuntu Raring. Hopefully this clue helps, let me know if I can provide logs etc.
I'm also running Evernote 5.1 with WINE 1.4 now and still have the problem.
