There's really no way to fix this globally because version numbering schemes
are not consistent across apps, and sometimes not even consistent within apps
(e.g., Microsoft Office). Plus there are the inconsistencies created by
different users in the way they enter the version info in the first place.

Maintainers could probably force a correct sort in many cases by adding a 0
before single-digit numbers, but then (strictly speaking) the version number
would no longer be correct.
