I've noticed since reporting this that, for the short time between when I click on the stop button and when audio processing is actually disabled, the choppiness disappears. Apart from this, the only thing that I can see that seems to change at the moment "stop" is clicked is that the animation in the timeline ceases, so perhaps this has something to do with it.
Also, for some reason, the application's cpu meter has started working (it wasn't working when I originally made this report) and it looks like the cpu usage isn't extreme even when the sound is very choppy. I'd say that on my system it seems to stay within the same 45%-70% band that I observed from the virtual console with Tracktion hidden.
