I had this working quite well on Debian Sarge - it broke after updating to Etch. I can get the process to work again using VMware with a copy of Sarge.
I had a look at your debian bug report (linked by Ove above) - are you saying that you had Mpeg2Schnitt working fine with Wine 0.9.25 on Sarge?
If so, then perhaps a change made from Sarge to Etch (possibly xorg as you suggested) has conflicted somehow with the changes made to ddraw in 0.9.16.
I have been using Ubuntu all along (currently running Feisty), but since it is based on Debian, that might explain why I've been having the same problem. It would be interesting to try some other distributions that use different X-servers and see if they have the same problem.

I have had a further look at my VMWare session, and the Sarge version that I currently have working is the standard 20050310 - I am about to "upgrade" to 0.9.25 and see how that goes.
