Note for those trying to play in windowed mode you can press ESC at the login menu, select any option (colour depth is the easiest), and change it to any other option, then click apply. This restores the window to its correct positions.
Doing this each time the client is spawned is very annoying however.

Well I did some this about this bug... but I cant reproduce it (Wine 1.1.15)
I think that this is a bad concept about max resolution monitor, for example:
If you monitor support resolution of 1680x1050 max, you cant set EVE in window mode because the Windows "simulation" border decorations + KDE/Gnome/other Window manager removes space...
Knowing the above, you can set EVE in window mode in resolution < to 1680x1050 could be 1280x1024 perfectly ^^ (see "Eve window mode 1" attachment)
if you want see you favorite one favorite page + Eve + another program you can launch eve with :
wine explorer /desktop=0,1152x864 "C:\Program Files\CCP\EVE\eve.exe"
always think in this : game resolution < that you max monitor resolution (1680x1050) and < to "/desktop=" parameter and set ingame to the max wine desktop resolution (1152x864) you can see the example in Eve window mode 2 attachment..

Subsequently fixed by selecting the one and only window size in Eve's selector. Maybe this is related or maybe it's a separate bug. Dunno.
Other than that, I got no visual offset in windowed mode.
Could this be a Gnome issue maybe?

As for the issue of window border being added and making it difficult to position the window desirably, that comes from Eve's new resolution selector only allows selecting of fullscreen resolution now so a window border will always be an issue now.
I remember KDE 3.x had customisable settings for each and every window/app that it managed, I used that feature very effectively to give me a borderless fullscreen window that I could pop the taskbar over at will and control which app was on top. This had the added bonus of not crashing Eve in windowed mode so long as I exclusively used the taskbar for controlling focus. Sadly, such a feature is not available to me now.
Reporting fixed.

There is only one choice now - fullscreen size - even though it's a window. This is not the same bug as originally reported.
Maybe this is a Wine issue, dunno, but I've read people complaining about something like this in the EveO Issues forum. One thing to note is that there is a small selection of resolutions to choose from when using a virtual desktop. And they work correctly, ie: no scaling.

Oh, man, I poo'd over myself back there. I was doing a couple of things wrong:
- Due to bug 15485 I wasn't testing in windowed mode half the time. - And when I did test in windowed mode I'd set the resolution immediately and the problem was gone after that. (I could have sworn it stayed gone too)
I hadn't really used windowed mode since KDE 4 was pushed onto Ubuntu and I'd changed to XFCE/Gnome - It was easy to work around bug 15485 with KDE.
Long and short of it is this bug of offset mouse clicks is still present in windowed mode. There's no black border but the pointer doesn't click where you want it to until a window size has been selected in the setting.
To be more precise, only a bordered window! The new borderless window option in Eve does not produce this bug. And this bug vanishes after I change the window (bordered) resolution once in game.
Another observation is pixel scaling is occurring until the selection is made. The 3D viewport is not the same resolution as the actual window. I'd go so far as to say this accounts for the whole apparent offset. So it's not an offset as such.
