Pop up dialogs often open behind the current window. For example, open a file, modify anything on it, then click on close. The pop up dialog asking if you want to save the image, actually appears behind the image. This happens regularly with all kind of pop up dialogs. It is a bit annoying if the main window occupies enough of the screen, because you can't see the dialog at all. See Screenshot for more details:

Can you see if running this in a virtual desktop fixes the issue?

Doing the same in a virtual desktop acts differently. When doubleclicking a process the new window shows on top. If I change back to the main window I can't get the process-window on top anymore.
Do I need to open a new bug for this or can this stay here?

FWIW it was even worse before. Process Explorer was on top of everything. Couldn't even get my xterm's on top anymore.

I'm seeing different results. In Kwin, when I double click the process, I get the details on top, but can't get the main window above it. What wm are you using?

I'm on Fedora 8 with Metacity as the wm. As said with Dmitry's patch it's solved for me.

and if that doesn't fix the problem
$ mv ~/.wine ~/.wine.backup $ wine setup.exe # reinstall your app retest...
