If you still have the prefix could you test with more recent wine version? I don't know if it would work already but wine has matured a lot meanwhile.

I have tested it with Wine 2.5-staging. (Ubisoft laucher does not work with the non staging Wine version: https://appdb.winehq.org/objectManager.php?sClass=version&iId=31215)
Sadly, it keeps showing a back screen without crash window.
However the logs are a bit differents:
We have the same shader error: -fixme:d3d_shader:shader_sm4_read_instruction_modifier Unhandled modifier ****
But different dx11 errors: -fixme:d3d11:shdr_handler Unhandled chunk "RDEF". -fixme:d3d11:shdr_handler Unhandled chunk "STAT". [...]
In my opinion we are closer to have something working

The fix is in Wine-2.7-staging.
Should be up and running now, with some glitches. The UPlay overlay is not rendered properly, usually it covers the whole screen, workaround; From UPlay untick Settings -> General -> Enable in-game overlay for supported games Then the game should be playable.

Sorry for the delay.
I have applied the patch to the wine 2.6 staging source code, compile it, and... OMG! OMG! OMG!. It works flawlessly!
Well, in my case the sound does not work at all.
I did not have any problem with UPlay overlay because I have it always disabled.
With my Pentium G3258 + nVidia 750 TI it is quite playable (15-20 fps).
In my case I only miss the sound/music.
I will wait until Wine 2.8 to make a test review. I think that I will do also a video.

I installed wine-4.0-rc5 (staging) using the winehq-staging package.
For winetricks I'm using corefonts, d3dx11_43, and vcrun2017, though I'm not sure that and of them are required.
I did not have to manual apply any patches or build anything from source.

I tested Black Flag with wine-6.0-rc3 and the game didn't show this issue, so marking FIXED. I did have to install arial and dxvk, but as this wasn't a d3d issue, that shouldn't matter.
