I don't know when this first started, but this is apparent in Wine 1.0.0 through 1.1.16.
The cursor in Rise of Nations and it's expansion Thrones and Patriots ignores right-clicks and left-clicks. Clicking BOTH left and right mouse button acts as a left click.
There is a workaround. Editing the rise2.ini file, setting "ForceGDICursor=1" allows the cursor/mouse to behave normally. It also corrects a transparency problem with the cursor.
I don't know what traces might be relevant here...

ForceGDICursor does NOT fix the left mouse button problem in any way. Also, this bug blocks comboboxes and thus makes it impossible to configure the quick battle ... including the choice of nation.
Problem appears BOTH on version 1.13.04.1801 (original retail) AND on the expansion.
Using autostart.ini you can theoretically configure the game options without the GUI. That's a bit ... inconvenient, though.
LMB/RMB problem only appears on main menu's GUI.
Running wine 1.1.21.

Actually, you got that the other way around:

which makes sense since MS probably told BHG to change it later on, to work according to some "new" policies for file storage. You have no idea how silly requirements some publishers make... :-)

1. Turn on desktop emulation mode. 2. Run the game. (Skip intro movie, of course.) 3. When you're in the main menu, you can reproduce the bug as mentioned above. 4. Focus on another window outside desktop "window". 5. Focus back on the desktop "window" (that is, click on "full-screened" RoN inside the desktop "window") 6. Notice that RoN has instead MINIMIZED. You can restore it by doubleclicking on the icon that appeared inside the desktop "window".
I don't think this affects the game after you proceed away from main menu GUI.

By editing my rise2.ini in "/home/mizipzor/.wine/drive_c/windows/profiles/mizipzor/Application Data/Microsoft Games/Rise of Nations", setting ForceHardwareCursor=1 and ForceLowCPUBackgroundVid=1, mouse now behaves as expected.

With a fresh installation, the background video is a black screen, so I edited rise2.ini to set ForceLowCPUBackgroundVid to 1. Doing that somehow fixes the mouse issue.
I had issues with the Rise of Nations installer in WINE 1.3.7, but the release announcement for 1.3.8 just came out. I tested this in WINE 1.3.8 and the behavior is still like this.

I would like to also add that I have run the game in both windowed and fullscreen mode. In windowed mode, when hovering over buttons, they illuminate, but won't click. In fullscreen mode, hovering above the buttons, several positions will highlight them, but there is still no ability to click.

ForceStaticCursor=0 didn't hurt either.
So to sum all fixes:
winetricks: directmusic (in directx_feb2010_redist.exe) you might need directx_Jun2010_redist.exe too (not sure) mfc42, mfc40 (if your winetricks version allows it), msxml4, vcrun6
Changes in rise2.ini:
SkipIntroMovies=1 ForceHardwareCursor=1 ForceGDICursor=1 ForceStaticCursor=0 ForceLowCPUBackgroundVid=1 CPU_grade_override(A-F or AUTO)=F AllowAllResolutions=1 (for widescreen resolutions)
