When I write a query in PL\SQL Developer window, then issue it against DB and then want to close the window I click [x] and it looks like nothing happens, but if I move main window down I would see a standard "question" message dialog box asking me if I want to save my changes. I'm on 1.2-rc2 and it's a regression from 1.2-rc1

What window manager and version of PL/SQL Developer you are using? Under Ubuntu 10.04/Gnome/8.0.3 the message dialogs are shown OK.

To reproduce: Open 2 SQL windows and write 'select * from dual' in both. Close first - dialog shows ok, click taskbar for another app to show up, Alt-tab back to Developer, click to close second window - dialog shows behind main window and you need to drag it to see the dialog.

Assassin's Creed 2 is also affected - only during the setup. Installer has several phases so adding screen shot to show, which one is affected (later on, there is non-graphical?? window, where pop up goes correctly above the main window).
Revert of commit 61e50e15ba45ad54655f98619f5ef33917033165 on top of 1.2-rc3 makes that problem go away... And confirming...

This is not exactly fixing the problem completely. I'll give an example with PL/SQL Developer.
In PL/SQL Developer when user is operating inside main program window - like invoking preferences, trying to close inner window with changes not saved, trying to invoke connect popup etc. - all popups are in front, as expected and this is good / fixed. When user clicks on close button for main window and there are changes not saved inside any of inner windows, it should give popup asking whether to save changes, these popups are still behind the main window, NOT fixed.
I think I have a clue why it's still not working, I'll give a bit more observations, maybe this helps. The reason most likely is this bug http://bugs.winehq.org/show_bug.cgi?id=15069, which is now set as fixed. After "fixing" that bug, there are two windows for every PL/SQL Developer instance. One is tiny and invisible and the other is actual program main window. I think invoking "close" on main PL/SQL Developer window sends close to that invisible small window and for that popups are not handled correctly. Also, as I mentioned there are two windows for every PL/SQL Window and sometimes that small window get visible. I can't tell exactly how, but it does and when it does, I can stretch it and it's empty. This might be related to minimizing and switching desktops. Sometimes PL/SQL Dev window goes along with desktop switch, eg. it appears on desktop which I switch to. This behavior applies to kwin (KDE4) as well as metacity, except I'm not sure about desktop switch and PL/SQL Dev window movement along it.

Hi Alexandre, both testing users here said, that the patch isn't proper fix. I'm third one in a row, but for me (Assassin's Creed2) nothing was improved at all. The only workaround is going back to 1.1.44 (probably even 1.2-rc1, but i don't have it handy).
So it makes sense to me to reopen this regression.

The "X" in right upper corner or Alt+F4 pressed/clicked _only_ for the first time, always sends pop-up behind the main windows. Every other "X" click or Alt+F4 displays the pop-up correctly (above main window).
Interestingly, Cancel button always sends the pop up behind the installer's main window.
