Unexpected workaround found:
If I 'ssh -X localhost' and run the whole install then there is no window blanking.
The window still blanks if the application is installed normally, and then ran over ssh, but if it is installed over ssh and run normally (or over ssh), the bug does not appear.
As a total guess: perhaps Wine is sensing that something is missing from the ssh session's display that isn't missing from the X session's display, and disabling it, avoiding this bug.
No idea how to debug further as I have no idea what kind of checks Wine performs when creating a fresh wineprefix.
There is, however, a single crash in the supplied version of Java when the application is initially launched which *may* offer a clue:

Possible other modes as well but I'm going to run through them all as it's fairly slow.
