I am running on Ubuntu 16.04. I installed WineHQ 3.17. FileMaker Pro requires .Net Framework. I used Winetricks to install .NET Framework 4.6.1. I then installed FileMaker Pro 16.
When trying to run FileMaker, I get a "Program Error" message "The program FileMaker Pro.exe has encountered a serious problem and needs to close. We are sorry for the inconvenience."

two things:
1)
If you install the app into an own WINEPREFIX which is not the default (~/.wine) you have to set WINEPREFIX variable to the prefix location before starting the app(s) from console.

Always start the app from their install path. Many Windows apps rely on correct working directory setting.

resolving as 'INVALID' here. The console output clearly indicates broken WINEPREFIX/improper .NET Framework installation.
If you think the conclusion is wrong, install FM 16 with recent Wine 5.x release in _clean_ (new!) WINEPREFIX. Make sure you've installed .NET Framework 4.6 via recent 'winetricks' prior as well.
