When using NewsLeecher, version doesn't really matter as it's from 3.x to 4.0, but v4 final can be used for testing, you can send it to the system tray. This results in a transparent square icon in the notification area that doesn't work. When hovering over it with the mouse, there should be a tooltip with the download speed. That doesn't show. Right clicking it should give a context menu, doesn't show either and most annoying: you can't bring NL back by left clicking on the icon. Launching NL again has a chance to get it back, but it often happens that that doesn't even work. You end up with NL in the tray unable to recover and you have to kill the process to close it.
This problem has existed for some time, but it's become completely broken since 1.3. With 1.0 and 1.2, there were cases where the icon would show and restoring would work from there. Whenever the icon disappears or never shows, it's not working and you have to launch it again to recover, with some luck.
This happens on both 32 bit and 64 bit of Wine. Running Xubuntu 10.10 x64 at the moment, but showed in the past too.

I use Xfce4, it's native notification area is something I'm having problems with. Xfce4 is version 4.6.2, default of Xubuntu 10.10.
Which version of NL have you tried, and what notification area's?
Attached is a screenshot of the problem. On the left you see a yellow icon for notes, on the right you see the Audacious icon. The blank part should be NL, but it doesn't work. Mouse cursor also disappears.

Even after several tries and the first alpha of v5 (non-public version), I can't get the same result. Can it really be my video card/twinview setting? That would mean that more applications with tray options could have this problem. Doesn't change the fact that something is causing this to happen and that it should be fixed. If any debugging information is needed like terminal output, I'll be happy to provide it.

Since I use Wine only for NewsLeecher and haven't seen any recent improvements for it, I'll stick with the stable 1.2.1 for the time being.

I haven't done the regression testing yet, but it seems that the problem was always there, but recent builds made it happen faster/more frequent. I haven't found the exact circumstances yet to trigger this bug.
I know this won't help you much with the debugging, but I have been thinking and I remembered that it happened on occasion with 1.0 and pre-1.0 builds. If the 'faulty' code can be found between 1.3.2 and 1.3.3 as noted in the bug report I linked to (#25040), you will probably get a lot closer to the fix. I hope.

I downloaded the GIT the day you said to check it out, and today I finally had the time to test it, compilation failed. Grabbed the latest GIT, compile went fine and the tray works too. I'm a bit sceptical to call it definitively fixed, as I've seen the icon disappear before even when the icon used to work, so I'll test for the next few days just to be sure.
