@Gavin Well, what do you know. Disabling OpenGL VSync in my nvidia-settings tool solves this problem. And now that it's disabled, the mouse movements feel completely good again, more direct somehow, both in-game and in-menu. Since this bug, there was always something wrong with the mouse, even in the menu, in Call of Duty, but that has been solved now.
Looking back, an upgrade of Wine was never the actual trigger for this bug for me. Some time ago, I tried downgrading wine to identify the regression version, but even very early versions showed this bug, so I was kind of stumped. And I do remember that at some point, I turned on VSync. I guess it was that that triggered this bug for me.
(btw im on ATI fglrx 8.12)
for me in CoD 'fps_max 0' (limitless with default vsync off) does improve the laggy feel, although in halo it does the opposite, it is quite a little pickle of a problem.

Red Orchestra: Ostfront 41-45 has a similar problem (relating to the cursor and movement leaving the active window and sticking/lagging)
