I retested again with both War3 and Alien Shooter. I find that the resolution setting depends on what your last virtual desktop size was. I normally use 1280x1024 resolution for desktop and virtual desktop. When I change using CTRL+ALT+MINUS, it keeps the virtual desktop size the same, but drops the visual size to 640x480. When I start Alien Shooter and exit, I am returned to 1280x1024. When I use the xrandr program to set my resolution to 640x480, it locks the virtual desktop to 640x480. Starting Alien Shooter and exiting returns me to 640x480. So I don't believe there really is an issue now. The behavior could be looked at still. Could the original reporter retest please?
