That PC has a nVIDIA GeForce 8800 GTS and I installed Civilization IV exactly the same way as I did to my laptop. Main menu was not corrupted in any case, so that problem is only ATI related.
I have reported this corruption problem in bug 20480, too. I have stated that this fullscreen corruption problem with ATI cards is fixed at least in Wine 1.0.1 and 1.2-rc5.
Conclusion: problem is not in the ATI drivers. ATI cards possibly handles resolution changes in different way than nVIDIA cards.
